Identifying phylogenetic trees

چکیده
A central problem that arises in evolutionary biology is that of displaying partitions of subsets of a finite set X on a tree whose vertices are partially labelled with the elements of X. Such a tree is called an X-tree and, for a collection C of partitions of subsets of X, characterisations for the existence and uniqueness of an X-tree that displays C have been previously given in terms of chordal graphs. In this paper, we obtain two closely related characterisations also in terms of chordal graphs. The first describes when C identifies an X-tree, and the second describes when a compatible subset of C is of maximum size.

Quantitative Comparison of Tree Pairs Resulted from Gene and Protein Phylogenetic Trees for Sulfite Reductase Flavoprotein Alpha-Component and 5S rRNA and Taxonomic Trees in Selected Bacterial Species
Introduction: FAD is the cofactor of FAD-FR protein family. Sulfite reductase flavoprotein alpha-component is one of the main enzymes of this family. Based on applications of this enzyme in biotechnology and industry, it was chosen as the subject of evolutionary studies in 19 specific species. Method: Gene and protein sequences of sulfite reductase flavoprotein alpha-component, 5S rRNA sequence...

MOTIVATION Although the majority of gene histories found in a clade of organisms are expected to be generated by a common process (e.g. the coalescent process), it is well known that numerous other coexisting processes (e.g. horizontal gene transfers, gene duplication and subsequent neofunctionalization) will cause some genes to exhibit a history distinct from those of the majority of genes. Su...

متن کاملtreespace: Statistical exploration of landscapes of phylogenetic trees
The increasing availability of large genomic data sets as well as the advent of Bayesian phylogenetics facilitates the investigation of phylogenetic incongruence, which can result in the impossibility of representing phylogenetic relationships using a single tree. While sometimes considered as a nuisance, phylogenetic incongruence can also reflect meaningful biological processes as well as rele...
متن کاملManaging and analyzing phylogenetic databases
The ever growing availability of phylogenomic data makes it increasingly possible to study and analyze phylogenetic relationships across a wide range of species. Indeed, current phylogenetic analyses are now producing enormous collections of trees that vary greatly in size. Our proposed research addresses the challenges posed by storing, querying, and analyzing such phylogenetic databases. Our ...
متن کاملOrtholog-Finder: A Tool for Constructing an Ortholog Data Set
Orthologs are widely used for phylogenetic analysis of species; however, identifying genuine orthologs among distantly related species is challenging, because genes obtained through horizontal gene transfer (HGT) and out-paralogs derived from gene duplication before speciation are often present among the predicted orthologs. We developed a program, "Ortholog-Finder," to obtain ortholog data set...
